I am modelling flow in an intake structure (like flow through a hole in the wall). The hole has arch shape. I am wondering whether TELEMAC 3D can model this (essentially putting a lid of certain shape on top of the domain surface)

The water surface may or may not be free depending on intake flow conditions. Under high flow conditions, water level could go above the arch and make the flow pressurized.

There are siphon and culvert options available in Telemac which would allow you to model an orifice opening in a wall under different head and tailwater conditions
