Let me guess the picture you have sent is inside the main river? Have some problems with this since I created the first mesh. Would it maybe help if I would make the mesh smaller and therefore less detailed?

This kind of problem could comes from coordinates which could be rounded in selafin format...
This could also exists with the channel mesher if you select a too long distance alond the flow in comparison with the distance accross the profile...

One thing is that you are apparently using single precision selafin with UTM coordinates. This limits your accuracy to place nodes. Try to use double precision, if possible.

Other than that, the biggest problem seems to be at the bends of the river.
