Try this instead of your last section of keywords :

OPTION FOR THE TREATMENT OF TIDAL FLATS : 1

SUPG OPTION = 0;0 / replaced by next line

TREATMENT OF THE LINEAR SYSTEM = 2
SOLVER = 1
IMPLICITATION FOR DEPTH = 1. / faster and more stable
IMPLICITATION FOR VELOCITY = 1.
CONTINUITY CORRECTION = YES
MASS-LUMPING ON H = 1.
H CLIPPING = NO
PARALLEL PROCESSORS = 48


You can also have a velocity diffusivity larger than 1.E-3, in a real river 0.1 to 1 is OK.

The main problem for mass conservation was H clipping, when you clip a negative depth it adds water in your domain.
