Yes I created the mesh and boundary conditions on a windows PC and transferred them to a Linux cluster, I used dos2unix on the .cli file, is there anything else I should do to ensure a correct conversion? Normally I don't have to do anything.

You could check your .CLI file on linux with an editor (like vi) to see if it look like OK.
If it's a large file, sometimes the transfer in ASCII mode could fail (I've experienced this problem once).
Another test you could do easily is to try to run in scalar mode, this allow you to see if the problem is in the file or in the domain decomposition.
